On page 59 of the core book it says that characters get skill bonuses to distribute amongst skills, +1, +1, +1, +2, +2 and +3.

Are these bonuses strictly for skills, or can they also be given to Expertises, crafts and “characteristics”?

They can be given to any skill as you see fit, so long as they aren't at 5D6 (or higher) already.
